DESCRIPTION:# Overview\nBulk RNA sequencing (bulk RNA-seq) is a technique t
hat measures the average gene expression across a population of cells or a
tissue sample. It provides a global view of the transcriptome by pooling
RNA from many cells\, which is then converted to cDNA\, sequenced\, and an
alyzed to identify gene expression differences between samples under diffe
rent conditions. Bulk RNA-seq is used for tasks like comparing gene expres
sion in healthy versus diseased tissues\, identifying biomarkers\, and ana
lyzing cellular pathways. \n\nThis 2-day course will present the theory a
nd bioinformatics tools required to analyze RNA-seq gene expression data.
The course will present the theory and bioinformatics tools required to an
alyse RNA-seq gene expression data\, from the raw data until the biologica
l interpretation. The following topics will be discussed:\n* Quality contr
 ol\n* Mapping to genomes &amp\; transcriptomes\n* Read counting\, gene &am
p\; exons differential expression analysis\n* GO enrichment and pathway an
alysis\n\n# Audience\nThis course is designed for PhD students\, postdocto
ral and other researchers in the life sciences from both academia and indu
stry who are familiar with "Next Generation Sequencing" and who wish to ac
quire the necessary skills to analyse RNA-seq gene expression data.\n\n# L
earning outcomes\nAt the end of the course\, the participants should be ab
le to:\n* **Describe** advantages and pitfalls of RNA sequencing\n* **Desi
gn** their own experiment\n* **Perform** the downstream analysis using com
mand line software (QC\, mapping\, counting\, differential expression anal
ysis\, pathway analysis\, etc)\n* Critically **assess** the quality of the
ir results at each step of the downstream analysis\n\n# Prerequisites\n###
 ## Knowledge / competencies\nParticipants must have basic knowledge in **N
ext-Generation Sequencing (NGS) techniques**.\n\nThis course is part of th
e [Omics Data Analysis learning path](https://www.sib.swiss/training/learn
ing-paths?path=omics-data-analysis). To get the most out of this course\,
you should meet the learning outcomes of [First Steps with R in Life Scien
 ces](https://www.sib.swiss/training/course/FSWRR) and [UNIX fundamentals](
 https://www.sib.swiss/training/course/2012_UNIXF). Upon completion of this
course\, you may wish to attend the [Single-Cell Transcriptomics with R](
 https://www.sib.swiss/training/course/ISCTR).\n\nIn case of doubt\, evalua
 te your **R skills** [here](https://docs.google.com/forms/d/e/1FAIpQLSdIye
 uabd_ZOWXgI1MWHapmaOMu20L9ESkLDZiWnpmkpujyOg/viewform?usp=sf_link) and you
 r **UNIX skills** [here](https://docs.google.com/forms/d/e/1FAIpQLSd2BEWeO
 KLbIRGBT_aDEGPce1FOaVYBbhBiaqcaHoBKNB27MQ/viewform?usp=sf_link).\n\n#####
Technical\nYou will need access to a computer.\n\nYou should also have acc
ess to a terminal on your computer: \n\n macOS / Linux: you can use the de
fault terminal. If you are unfamiliar with scp\, you may want to install a
graphical client for file transfer\, such as fileZilla \nWindows\, you sh
ould install a terminal which lets you do ssh (for instance mobaXterm).\n\
n\n\n# Application\n\n\n\n\n\nThe registration fees for academics are **20
0 CHF** and **1000 CHF** for for-profit companies. While participants are
registered on a first come\, first served basis\, exceptions may be made
to ensure diversity and equity\, which may increase the time before your r
egistration is confirmed.\n\nYou will be informed by email of your registr
ation confirmation. Upon reception of the confirmation email\, participant
s will be asked to confirm attendance by paying the fees within **5 workin
g days**. \n\nApplications will close on **29/09/2026** or as soon as the
places will be filled up. Cancellation after **29/09/2026** will not be re
imbursed. Please note that participation in SIB courses is subject to our
 [general conditions](https://www.sib.swiss/training/terms-and-conditions).
\n\n\n# Venue and Time\nThis course will take place at the University of B
asel.\n\nThe course will start at 9:00 CET and end around 17:00 CET.\n\nPr
ecise information will be provided to the registered participants in due t
 ime.\n\n# Additional information\nCoordination: Monique Zahn\, SIB Trainin
g group.\n\nA **Certificate of Attendance** will be sent provided you were
present at the course\, whereas a **Certificate of Achievement** recommen
ding 0.5 ECTS credits will be sent provided you passed the exam.\n\nYou ar
e welcome to register to the SIB courses mailing list to be informed of al
l future courses and workshops\, as well as all important deadlines using
 the form [here](https://lists.sib.swiss/mailman/listinfo/courses).\n\nPlea
