DESCRIPTION:**This course will take place over two half-day sessions\, held
  exclusively in the afternoons.**\n\n## Overview\nThe rapid evolution of c
 omputational infrastructure to perform bioinformatics analysis and the cla
 im for more efficient and reproducible workflows have opened a door to inc
 lude new tools that optimize pipeline execution. The workflow orchestrator
  Nextflow has arisen as a great alternative to meet these needs given its 
 native capabilities such as the possibility to run the software independen
 tly and in parallel\, the chance to couple it to many other modules or pip
 elines and its scalability.  \n\nThis course empowers the participants wit
 h hands-on strategies to wrap their pipelines with Nextflow\, streamlining
  the analysis and allowing a plug-and-play modular design. In addition\, t
 he participants will learn to take advantage from other Nextflow features 
 such as the possibility of choosing the software management technology or 
 using different executors from local environments until High Performance C
 lusters. \n\n\n## Audience\nThis course is designed for PhD students\, pos
 tdoctoral and other researchers in the life sciences from both academia an
 d industry who aim at automatizing their analyses and/or in the quest to g
 uarantee scalability and reproducibility of their pipelines through a work
 flow manager. \n\n## Learning outcomes\nAt the end of the course\, the par
 ticipants are expected to: \n\n* **Explain** the benefits of wrapping rout
 ine analyses in a workflow orchestrator such as Nextflow.\n* **Construct**
  Nextflow pipelines incrementally\, adding new features at each stage.\n* 
 **Apply** modularization to design components that can be reused across pi
 pelines.\n* **Implement** operators and control-flow statements to define 
 pipeline behaviour under different conditions. \n* **Integrate** custom sc
 ripts and external tools into a pipeline to take advantage of advanced Nex
 tflow features. \n* **Develop** Nextflow pipelines for their own analyses 
 that follow current community standards\, such as the FAIR principles.\n\n
 ## Prerequisites\n##### Knowledge / competencies\nThis course is intend to
  those who are familiar with UNIX and Bash scripting. Participants who hav
 e already followed the SIB courses ["First Steps with UNIX in Life Science
 s"](https://www.sib.swiss/training/course/20250902_FSWU) and ["UNIX Fundam
 entals"](https://www.sib.swiss/training/course/2012_UNIXF).\n\n##### Techn

 sign-up/log-in on GitHub to use GitHub Codespaces.\n\n## Schedule\n**Day 1

  \n* Hands-on: Hello world pipeline.\n* Lecture: Modularization and workfl
 ow. \n* Hands-on: RNA-seq pipeline. \n\n**Day 2** 13:00 -17:00\n\n* Lectur
 e: Executors\, profiles and software management. \n* Hands-on: Metagenomic
 s pipeline. \n* Hands-on: wrapping your pipeline. \n* Lecture: nf-core.\n*
  Wrapping-up and closing remarks. \n\n\n\n## Application\n\nThe registrati
 on fees for academics are **100 CHF** and **500 CHF** for for-profit compa
 nies.\n\nWhile participants are registered on a first come\, first served 
 basis\, exceptions may be made to ensure diversity and equity\, which may
